Experimental design and data formatting for GRN analysis

Experimental Design

Any set of experimental data containing gene expression (e.g. RNA-Seq) over a course of at least three time points can be analysed for regulatory connections. We recommend five to seven time points with three biological replicates and three technical replicates for each sampling time. We perform primary component analysis (PCA), in order to detect anomalies attributable to technical errors before performing network inference. Triple replicates allow for network inference to proceed, even with a small amount of technical error. Without replicates, you may compromise the accuracy and quality of a GRN generated from your data.
